That does look like a bug.
I've tried to find the most relevant issue on the Pixelfed Github and have posted a reply about this with a link to the screenshots you made:

Or perhaps even two independent bugs, one in the app and one in the browser?
In the Android app (screenshot) it looks like a display problem. All the replies appear to be there, but (a) the display seems to be limited to 3 lines so many comments get cut off, and (b) as replies get indented further they disappear to the right of the screen.
Whereas in a browser on Android, some replies seem completely invisible as already noted.

For completeness, it works better in the Pixelix app - all replies appear to be shown in full. But even there, indentation is a problem once there are more than a few replies - I guess if we keep this thread going, it may break eventually.
